By design, the game has a setting that allows locked balls to be carried over between successive games. Normally, if two balls are carried over to the next game, and you lock one more ball, the game ejects one ball and holds the remaining balls in the lock area. If you leave the game for 5 minutes or so, the balls are returned to the trough.
Farsight guys can verify this by playing Cirqus Voltaire in the studio, and deliberately ending their game (by tilting until GAME OVER) when two balls are locked.
Because TPA returns all balls to the trough programmatically at the start of each game, the ROM believes there are still locked balls at game restart and tries to kick them out.
If you can find the setting in the operator menu and set it to return balls to trough at end of each game, you should be able to easily correct this issue. Otherwise, don't return the balls programmatically to the trough at the end of each game.
